a short shifter isnt a performance enhancement... it only decreases the physical travel of the shifter...thus enabling you to shift faster. As for the Chipped ECU... its better to get a aftermarket ECU (also known as piggy back ECU) such as the Greddy E-manage...
But chipping your ride is way off in the list, first get the engine installed... you'd be getting a huge performance difference by just replacing the engine... the next you should do before even designing and installing a exhaust and intake system is to concentrate on handling and braking... trust me the increased power is going to be very difficult with the stock setup. Go to Kei Office website... a japanese boutique performance parts designer... they've made awesome parts for the AE86Trueno they mite have some for the AE80 aswell... next get some wheels and tires to make your ride stick. Then you'll have to get some better seats... try looking for the older StarletGT seats, or even Celica seats (the pop-up light model) those seats are amazing, refrain yourself from getting those crappy Recaros that u get in "performance" shops. After taking care of the handling and braking then head out for chipping your ECU(which i doubt u'll be needing). You really would want to work on your tranny.. get aftermarket Flywheel and a clutchkit... and if your going for a real wheel drive conversion setup like the AE86 then you might want to look into getting a LSD for your ride. I think this is the path you should take... and if you ever considering turbo charging your ride you should consider getting cam gears, sleeves, shafts, pistons, forged connecting rods and some kick ass sleeves (supercharger will give you less boost but it'll be easier to handle the power... since you're not into drifting... like ne of us are
... you'll find a supercharger much more fun to drive and it'll keep your head and pocket out of trouble). Now i think it pretty much wraps up everything... you can search the net for the parts... or i can give you a list. Best motoring has tonnes of info about the AE86 mite prove useful for your AE80

hmmm.... basically im saying u should get the engine fixed up... and then before going through with increasing further more power... fix up your rides handling and braking. Then work your way from Transmition, LSD, Tires, then shift your attention to getting more power... ECU upgrade and bigger fuel injectors, a aftermarket fuel rail.... stuff like that.
My reply was a bit unorganised and jumbled up so let me know what else is confusing u.

my personal opinion about ECU is dat you should not go for it unless it is made for your ride and sum1 has used it for good results, because there are all kinds of ECUs on the net claiming all kinds of performance gain, but mostly they dont do any good most of the times.
if you are looking to improve handling, get lowering springs. Lower ur ride by an inch and u'll immediately feel the difference due to lower centre of gravity. you can also get strut suspensions if they are available for ur ride.
btw where are u getting the engine from and what are its specs? any links?

here are some info on the abolutely amazing 4AGE engine series.
This definately is one of the finest toyota engines till date.
Ofcourse there is the 3SGEs aswell .... hehe
But sakin is refering to the earlier gen of the 4AGE series, the 16 valve version... i think these came with turbos aswell.
